At the end of the first game Quetzalcoatl was depicted on the wall in Clay's blood. It states that "Within Emperor Jaijing's sin and Quetzcoalt's hunger lies the answers." Kukulcan, the mayan equivilant of Quetzalcotal, had a pyramid dedicated to him called The Temple of Kukulcan, better known as El Castillo in Chichan Itza. A very interesting thing about Chichan Itza is that there is an older structure BENEATH THE PYRAMID. Chichan Itza was a place of sacrifice and the Mayans believed their gods required blood as nourishment and often made blood gifts to Quetzalcoatl/Kukulcan at the temple. I think it's blood in that cube -->http://i.imgur.com/8TRln7V.gif [1] , and the DNA inside holds important info.
And now we have Data Dump Scanners that let anyone live the memories of a set of DNA. How convenient.
This would also explain Avaline's apperance in the extra content, as she was there. http://assassinscreed.wikia.com/wiki/Chichen_Itza[2]

An important quote: "Some would think that once Atlantis as described by Plato sank into the ocean some of its citizens would have survived. One man, Kukulcan, could have made his way into Mesoamerica and taught the Mayan's the secrets of his lost city. This fits the profile of what Kukulcan would have been like, coming from the sea, looking like a European, and teachings of government, medicine, and agriculture, all fit into the idea that Kukulcan could have been from the ancient Atlantis. Also when he left, this mystery man could have traveled across Mexico and found those form the Aztec civilization."
